Major The feature table http://www.insdc.org/documents/feature_table.html mentions more "Feature Keys" than UGENE currently have, so features unknown by UGENE are saved by it as "misc_features" with qualifier "ugene_...".
For example, the following features are not taken into account: ncRNA, tmRNA
Go through the list mentioned above and update the features list in UGENE.
