When dotplot is built using tools menu in the settings window different sequence name can be selected
To reproduce:
1) Load any sequence in UGENE (A)
2) Use tools->"build dot plot" and select 2 new sequences (B, C)
3) When 2nd dialog with DP parameters will appear another sequence A will be selected as X sequence by default.
Probably to reproduce the issue sequences A must have a name < name of the sequence B and C
