Incorrect characters in reference after "trimming and aligning Sanger reads"

Use data from "_common_data/Sanger/" to create a new MCA.
There are new gaps in the reference sequence, but there are also some incorrect characters in the coordinates where gaps are supposed to be (e.g. there should be four gaps on positions 4338-4341, but there is "-U2N" instead).
Fix the reference processing.
