"Map RNA-Seq Reads with TopHat" element can't reuse index of known transcript file

"Map RNA-Seq Reads with TopHat" element has parameter "Known transcript file". If it is set, then tophat builds an index file from it. The element can't reuse the index file between launches, so this index will be built on every launch.
Make possible to reuse the index file.
