Misleading naming of main menu items: aligner and assembly

Currently main menu item Tools->DNA assembly provides access to both assembly and alignment to reference features, which may be very confusing since there is a major difference between "assembly" and "alignment".

I suggest the following renaming: create additional menu Tools->Alignment or Tools->Align to reference and move items Align short reads and Build Index to this new menu. In code renaming is also required.
