The bug has been found by a user, see "http://ugene.unipro.ru/forum/YaBB.pl?num=1304454974".
The "No matches found" warning is pop up when a query schema consists of many Smith-Waterman elements.
The problem has been reproduced. Find the "smith-waterman_elements.uql" query schema in the attachment. When the schema is run for the "murine.gb" sequence, the matches are not found, but at least one match exists!
Note that if the "Smith-Waterman7" element is deleted from the schema the match can be found by the Query Designer.
