Invisible port is still visible in the list of element inputs in the WD

Open Workflow Designer and add "Align Reads with BWA" element to the scene. As you can see on the attached screenshot, by default it has only one visible port. The second port visibility depends on the "Library" parameter value. But the hidden port is shown in the "Input data" table in the Property Editor.

Do not show hidden ports in "Input data".
